Restore Outstanding objects in a custom table?

We tried to do that but we created an "DateOutstanding" column instead. Set ExitDate to Today() if it is missing and remove it (or set it to a future date) if it returns.

Either through SQL-statement or through the SyncEditor..

I might be stupid, but I can't find a way to process or update objects that are missing except for setting either Mark as outstanding or Delete. 

No, you're not stupid. I believe you can create a script that is formatted a special way that you then can select in the sync editor.

Not to be butting in or anything. I could be completely misinterpreting the issue, then ignore this post.
But I think you could use this OOTB option to unmark the outstanding objects in the sync project.

Workflow > Processing > Object with modified properties:
[+] Add method: Remove deletion flag (with the condition: BaseIsOutstanding='True')
and place this method above the 'Update object' method
Look at the Workflow of the User object in your AD sync as an example.
