Can SPP and SPS configurations for transparent mode and non-transparent mode coexist with SPS initiated? and SPP initiated or do the rules on SPP or SPS conflict?
its not common to have both transparent and non-transparent modes in the same setup because these do have different environment \ network requirements.
However, SPP initiated and SPS initiated workflows can co-exist by creating separate connection policies for each with its own unique connection ports for example.

So, in a classic non-transparent configuration, can the two modes spp initiated (accessing spp and requesting sessions from there) and sps initiated (opening the putty tool with the connection string e.g. centos@linuxuser@user or rdp client, modifying the settings on the rdp client) coexist, or can neither of these two modes coexist?

Yes they can co-exist but there are scenarios where you cannot use the same combination of (Asset + Account + user) for both SPP initiated and SPS initiated workflows at the same time because these depend on the Entitlement / Access request policy and which ever has higher priority will apply.
