Custom font in alert message

Where is this custom alert message?  In an email template?  In a customisation in the web portal?

OK then I'll have to defer to a Web Portal expert for this one.

Generally speaking the UI texts (including the translation store) does not offer any special formatting features.

You will have to customize the alert component to do this.
